Eleven minutes after the hour-mark, Fabio Goncalves reduced the deficit when he timed his run perfectly to head in Ali Aldhanhani's cross.
The victory means that Bani Yas are in the ninth spot with 18 points, while Khorfakkan sit tenth with 15 points.
