Edilson Alberto found the breakthrough for Al Bataeh in the injury time of the first half through a diving header following a brilliant cross from Paulo Henrique.
Marwan Fahad Hamza hit the equalizer eleven minutes after the break when he towered above Al Bataeh's defense to head in Ali Abdulla's cross.
Mohammad Juma regained the lead in the 71st minute when he pounced on an excellent pass from Anatole Bertrand and drilled the ball into the far corner.
Anatole Bertrand turned from a provider to a scorer when he ran onto a pass from Petrus Boumal to break the offside trap, beating the goalkeeper and putting the ball into the empty net.
The result means Al Bataeh are ninth with 31 points, while Emirates sit 13th with 17 points.
